melee system desperatly needs an update

The thing is, that if you'll run right into someone and stab them, even if they aren't dead right away (and they obviously aren't), they shouldn't be able to shoot you if they're not using a pistol or a sub-machine gun. The standard rifle is way to clunky when someone is trying to stab the crap out of you, the subject was just stabbed in the chest, while a random spray-and-pray from a semi-auto short weapon could hit the enemy, I don't think that'd be possible with a rifle.

A dumb thing about RO2's bayoneting is that it's more of a "poke" with the blade, rather than actual rush-in. If you were to bayonet someone, you wouldn't stand a meter in front of him and poke his body, you'll run right into him for extra force of impact and probably stab repeatedly until he dies or just collapses.

So what I'd like to see is kind of a "dash" hit on melee. That is, when you'll release it while running, instead of "poking" the air in front of you, the soldier would quickly dash (lunge), attacking, and then stop if he missed (a lot of weight was put in front of him, so he has to take a second to balance back). If he'd hit, however, he shouldn't kill outright, but "stun" the enemy for a second, to allow this "repeated stabbing" to occur. Placing himself right next to his victim, the soldier would have to insert at least three stabs to make him collapse (quicker stabbing when stationary, anyone?).
This also matters, when you charge a group of enemies. Stabbing the first guy and stunning him makes him a bit of a "wall" between you and his allies for a second.

Touching on hitboxes, that would make it easier to bayonet, since you'll dash to be closer to your victim, therefore making him a larger target for yourself, if of course you rushed right into him.

If you hold the melee button and charge it, your character already does a lung attack, if you hit someone in the chest with one of these they're dead. The dashing idea goes back to auto-knifing, which is a skill breaking idea.

Yeah, I shouldn't call it a lunge, because that's what happens now and it's dumb.
Lunge makes more sense when you're standing in place - you put the gun in front of your for extra reach and have enough counterbalance to get a second one quickly.
Lunge after/during running is ridiculous, because you already have a lot of momentum and putting all of that in front of you, lunging, will just make you trip and collapse. Instead, you'd hold the gun close to your hip and push it just a little bit forward during the attack, pretty much meeting face-to-face with your victim.

It won't auto-knife the opponent, because the hitboxes remain unchanged - it just makes the hitbox come closer, therefore easing the process.

While that sounds like it should happen that way, it is certainly not how soldiers are trained. Take a look at any bayonet training video.

Soldiers are trained to stop and parry, or they'd get skewered themselves as they run in.
