Lighting is now odd, got shadows on places where there shouldnt be, see screenshot

Then when I make a BSP I get the lines in the side top and front view but in the 3d view I dont get to see the textures


Known problem?
 
Just a random thought: Your main subtraction cube looks to be right up against the terrain (guessing). Make your cube 2x larger so that the terrain actor is not touching or penetrating it. That can cause similar problems. Your cube can be huge, no need to crop it against your terrain...besides, weapon shells will impact your walls and look silly. ;)
