I just completed the first Pete mission were I beat him and become an elder. Im at level 29. Does meg unlock at 30 or do I have to beat Pete the 2nd time?

as soon as you reach level 30 you become Mega. in fact, pretty sure you need to level up to Mega first before the final face-off with Pete

You don't need to beat Pete for a second time to become a Mega, in fact, it's the opposite.
You need to reach LVL 30 and become a Mega before you can even fight Pete Again
You need to reach LVL 30 and become a Mega before you can even fight Pete Again
