Use the same command as you used to download the server for example if you are on Linux:

./hldsupdatetool -command update -game killingfloor -dir .

Well, yes. I have Linux server also and the perks aren't working for me either. Just in case you are on windows, start the hldsupdatetool with following line:

hldsupdatetool -command update -game "killingfloor" -dir C:\MyKFserver
